Steps to reproduce:
1. Create an Android Studio project. Create a run configuration and choose to save it with others. Check in the .idea/runConfigurations directory and .idea/runConfigurations.xml. Push this file to your remote GitHub repository.
2. Clone the project and import it into Android Studio.
3. Notice that the runConfiguration directory and its contents have been deleted. Restoring them with Git causes them to be added back to the menu, although I think that I've seen cases where opening the project again causes them to be deleted (again).
