After recent update, active build variant is not saved, and on each restart it keeps sticking to first option as seen on attachment.

Comment 4 confirms that it is.

The problem with build variant selection not being restored has two parts: (1) the fact that sync does not pick up the stored selection (fixed) and (2) the fact that that sync runs each time the project is opened.

The later seems to have multiple different causes. This specific one with serialization of manifestPlaceholders data has been fixed. I've seen logs indicating that there are other reasons, but I haven't figured them out yet.
